It depends on the distribution you use :

On redhat, you will find a script /etc/rc.d/init/ntpd that does
the thing (stops ntpd at shutdown and starts it at boot), 
depending on how you call it. 

Setting the service on (telling the system to do these things
at boot and shutdown) is made by the following command :

checkconfig ntpd on

as root.
