Just about all the software from GNU and the Free Software Foundation
installs in
/usr/local by default. So, for years now I have set up my Solaris
systems with
an extra disk partition for /usr/local, thus keeping the Sun stuff and
non-Sun stuff separate.

I'm surprised that nobody has mentioned the "ntpd -c <path/file>"
(see http://www.eecis.udel.edu/~mills/ntp/html/ntpd.html#cfg
and http://www.eecis.udel.edu/~mills/ntp/html/ntpd.html#files).
This option enables you to specify the location of the configuration
default is /etc/ntp.conf.

  ntpd -c /home/joah/ntp/ntp.conf
should work just fine, if that's where you want to put your config
