Thank you for your report.This is a long standing issue as you have seen
in bug 51. The upcoming solution is described in bug 622 which will appear
in ntp-dev shortly - the code will not make use of interface indices anymore.
It will also re-scan the interface regularly on Linux.

It seems that at the time of reconfiguration the linux kernel does not yet
have valid routing information (maybe the ppp login/setup has not yet completed).
Thus the configuration code will not be able to find the right interface to use
and return -1. This should have resulted in a configuration failure but 
apparently has not.

Please try if waiting until the connection is up will clear up that issue.
