Brian,

The pps_sample() was never used by the atom driver; it was originally 
included to help persuade folks to use the atom driver to avoid rolling 
PPS support in each driver separately. The primary reason for this was 
to encourage a fate-sharing model where the ancillary use of PPS could 
be explained in a way common to all drivers. However, a number of 
refclockers apparently don't believe in this agenda and rolled their own 
anyway. As the pps_sample() routine has nothing to do with the atom 
driver, it should be banished to a library or perhaps the 
ntp_reflclock.c module.

The revised mitigation rules still include a pps peer, but it is 
mitigated separately, so there is no need for a global pps peer.
