Here is a possible, simple solution to the OP's problem:

Would it be enough to modify your cronjob to only run ntpdate at
say 19/39/59 minutes after each hour, rather than every minute?

IOW, just avoid the 00:00 - 00:10 time period when your time
server (allegedly/apparently) sends bad time.
