I've used NTP over IPv6 on my home LAN for many years.

Here's what I see on one of my Debian systems (amd64 with a recent
kernel):

steve at stasis:/tmp$ ntpq -c"rv 0 version" -np
version="ntpd 4.2.6p2 at 1.2194-o Sun Oct 17 13:35:13 UTC 2010 (1)"

ntp-dev (4.2.7*) also supports IPv6 on Linux.
